I have three subwebs running at the same hosting plan. How is Sales Cart supposed to handle this? As I see right now every subweb is having own Sales cart folders and files installed. Is this correct?

Yes and No. You can have three sub-webs with three unique checkout pages. Or you can have all of three of the sub-webs point back to one checkout path.

The way you would do this is modify the "checkout path" in the product link to point to the same location.
