Sounds like a security problem....you have a security issue and do not properly have your database and order management secured. There are quite a few KB's as well as security updates on this.

Recently we have been having orders disappearing out of our database after the credit cards have been processed. Upon investigating the SQL server transaction logs, the orders and corresponding items, customer, and payment information are being deleted in the same order as if the order was deleted from the order manager. This shows that the orders were making it to the database then being being deleted afterwards before the order could be completely processed.
